You got it Lino Exposure compensation is simple a tool built into the camera to allow the user to "compensate" for the exposure up and down depending on what is needed or desired

Well there not stains, but more a lack of information most likely. I get these sometimes too, but usually in water not clouds. If you look at your original exposure's used for the HDR, I would guess the sky is probubly blown where thos stains are? If not you may have went to far in photomatix tonemapping. If you want, post the originals so I can see and I'll tell you for sure what happened.
