Lens flare is notoriously difficult to remove. Its best to prevent it in the first place. Use a hood, shield the lens from direct and indirect light, remove any UV filters (they are unnecessary and cause flare), and if all that fails, work with the flare, and try to keep in a less conspicuous part of the image.
